Well you're talking about three different files here:

/etc/xdg/menus/applications-merged/hce.menu
/usr/local/hce_graphics/menu/hce.menu
/usr/local/hce_g1/menu/hce.menu

Its the one in /etc that conflicts, but you dont provide any info about 
what it is. If its a symlink to the other files, different in each 
package, then that would be another possible cause of the conflict.

How to debug it is simply: look carefully!
