Hello,
could you please upload primary.xml(.gz) somewhere we can see it? You
can find it by pointing your browser to <you_repo_baseurl>/repodata/.

Also it would be great if you could compare it to the primary.xml
downloaded by yum which is in
the /var/cache/yum/<you_repo_id>/primary.xml.gz. It should be same.
