Its quite likely that you'll run into dependency issues because the 
package(s) you want to selectively allow will depend on other packages 
from the same repo which are being excluded by the plugin. You might 
then decide to allow more packages from the repo to satisfy dependencies 
but it may become pointless to even use protectbase because you'll end 
up manually allowing so many packages.

I guess it depends on which packages you want to allow and how many 
dependencies they have.

It wouldn't be hard to modify the protectbase plugin to do what you want 
but I'm not sure how useful it will be. Maintaining the list of packages 
to allow will be messy.
